For the record, I did the following:
1. Drop shibboleth.xsd into src/schemas
2. Add SHIBBOLETH_SCHEMA_ID constant to src/org/opensaml/XML.java
3. Register the new schema in method registerSchemas (in XML.java)
This fixes the problem.
