I had added both sites numbered from 1 to 2. I used logical names to
identify the sites in the host name sections. The first state is running on
port 80 and the second one is an administrative site installed by Windows
Remote Administration running on port 5788.

[isapi]
1=site1
2=site2

[site1]
xxxx

[site2]
xxxxx


Note: I did not include the port number in the hostname.

I even stopped the second site and removed it from the isapi section, but it
did not help.

There are two web sites configured in IIS. I tried all
combinations by including and excluding each web site from
the shibboleth.ini, but the ISAPI filter is not kicking in in
any case.

With two web sites, you definitely need to make sure the right site being
discussed in the file. They're numbered (or used to be) from 1 going
downwards. If you map both sites 1 and 2 to hostname sections, it's still
not working?

I'll have to try adding a second site here and testing it, I guess.
