That’s not the intended behavior, I’ll create an issue for this. I assume you are doing a “systemctl disable yum-cron” when you turn-off auto-updates? Doing a quick look at the script, the lines you omitted should only be enabling yum-cron on a new install or upgrades from the long unsupported 3.3.2 (as an aside we should probably just remove the checks for that at this point). There are some lines at the end that touch a config file whether its new or update, but those should only matter if yum-cron is running. We can take a closer look to see why the checks aren’t working the way they are supposed to.

If you disable the updates you can decide when to update them. This can be found here, http://docs.perfsonar.net/manage_update.html#manage-update-auto-disable .
I'd also just do a yum roll back disable them do your yum update for the OS, then make a decision on when to update and install.

=> I think this knob should be left for the system administrator to
    decide.

I found one of my Perfsonar boxes hanging following auto-updates,
I think it is better to decide when to apply them and be here to check
that the boxes are still functional after, reboot if necessary.
