Many thanks for your feedback. I have added your email into bugzilla 
(Attachments are supported actually. You can do this as a second step in 
bug entry. Committing the bug is usually the first step).

Based on your experience I understand two main things:

1) Documentation that can help the user with each step (and each 
question) is required. 
2) Apt-get like package management solutions tend to install 
pre-requisites in a manner different from what we expect. This can have 
an effect in locating some directories and files. Again, documentation 
might come in handy here.

However, the script seemed to have ended pre-maturely because of 
internet connectivity problems presumably on your machine's end. Is the 
workstation (that you are trying to install the service on to) connected 
to the internet? Are there any outgoing firewall restrictions on the 
workstation?

I say this because the last line from your email while downloading exist 
xml database says: java.net.ConnectException: Connection timed out.
The workstation was trying to download from: 
http://downloads.sourceforge.net/exist/exist-1.0.1.war?modtime=1161732157&big_mirror=1

We would appreciate it if you retry tomorrow or on wednesday after 
reading some answers that we will prepare for the questions that you 
have asked. Does this sound good to you?
