Git for config files works well.  I recommend against doing much more than that with Git though as once you start managing binaries with Git the local repo grows to an unmanageable size very quickly.

We're just getting started, and before we go too far I'd like to track the changes to all the conf/ files and I was curious if anyone had any tips for doing this and tracking upgrades.

I was thinking of simply cloning of the repo and making my local commits, merging in upstream changes where necessary.

Any thoughts?
