Yes, as you suspected, this issue is caused by the same problem that's reported in GRP-114. We're expecting the fix to be included in Grouper 1.3.1. I'll include your details in the Jira issue for reference.

We were able to reproduce an anomaly with grouper 1.3.0 wrt the removal of subgroup members. If a subgroup (B) contains its own subgroup members (C), and is removed as a member from a group (A), the group (A) is left with the members of (C).
Test case:
Group1 (A)
Effective Member: X
Effective Member: Y
Member: Group2 (B)
Group2 (B)
Effective Member: Y
Member: X
Member: Group3 (C)
Group3 (C)
Member: Y
When Group2 (B) is removed from Group1 (A), we are left with:
Group1 (A)
Effective Member: Y
This may or may not be the same issue as https://bugs.internet2.edu/jira/browse/GRP-114 , unsure.
