This particular error message is being thrown by the data connector,
which seems to suggest that the stored ID data connector itself if doing
this dup check.
No, that is not what the message says. It says there is more than one value, it is not checking for duplicates. Various plugin's check that if they only operate on a single value.
(Which is not to say there isn't additional deduplication going on later
as well...)
Deduping is definitely done at the end of the resolution process. Whether it's done elsewhere within the process I can't remember.
