I think it's rather strange to downgrade for an upgrade :)
For both questions I can say that for MDM 3.0 we were using custom packages, even for Tomcat6, but for this new version we're trying to be more close to the specifications of the distributions. And this means that we have to use Tomcat 5.5 and we're not just upgrading some files: we have new packages with different names, version packages, etc. That's the reason we suggest to uninstall previous and to install the new one. The thing is for MDM 3.2 you'll just do an upgrade :-)

3) The upgrade instructions from MDM3.1 are really vage. example from the admin guide for the LS: pg. 16:
1. Copy the configuration files to a save location
There is no details at all which configurations and where they are located.
2. Uninstall 3.0
How exactly should that be done? (apt-get remove?) what package names?
3. Uninstall perfSONAR Tomcat
How exactly? (apt-get remove?) what package names?
4) There really should be a mailing list for the beta-test of the new release, I find it strange to report problems directly to the dev list (I am subscribed here, but as I'm not a dev, I do usually not track what's going on here).
Maybe there already is one?
